The German KTM rider, who clinched the world championship in winning the Malaysian Grand Prix at Sepang last weekend, came home ahead of Portugal's Miguel Oliveira by 2.1 seconds over the 23 laps.
Cortese, who started off on pole for the seventh time this season, duelled with Oliveira for the lead before holding on for the win in 38 minutes 20.014 seconds.
Victory gave Cortese a whopping 97-point lead over his nearest challenger, Luis Salom of Spain, heading into the final race of the season at Valencia on November 11.
Oliveira, on a Suter Honda, was racing at Phillip Island for the first time after missing the last four races of last year after splitting with his team.
